I'm pretty sure you couldn't swim in the water because it was over-aerated (spelling?) so there wasn't any resistance to push against (and thus swim.)

The boss was Vamp, and it was his super-Human speed which allowed him to swim/kick fast enough against the reduced resistance to swim in the water (he could also read normal Human body language/muscle movements well enough to know where a gun was being aimed and deflect the bullet; and also /somehow/ survive a bullet wound to the forehead.)

Wildly off-topic, playing MGS2 use the PSG-T (the tranq. sniper rifle) rather than the regular sniper rifle against Vamp in the hostage/fight along the oil-fence - the tranq. darts remain stuck to him, and you eventually can't see parts of his face :)

For a game I hate, I remember /way/ too much about it :)
