Librarian was trapped on Earth for the firing of the Rings; she and anyone present would've been killed and left no decendants, and I'm assuming the Indexing wouldn't be harvesting gametes for hybridisation with Forerunners if the goal was preserving diversity. Besides, the best guess puts Mitochondrial Eve at 140,000BCE... I'd say that "Eve" was probably the ancestral matriarch of whatever tribe/clan of h. sapiens was Indexed. -- Steve finds it intriguing that the Y-chromosomal Adam comes from between 60,000 and 90,000BCE... firmly post-Activation, though that's according to papers released in 2001 so it's uncertain whether this influenced the Halo storyline.
