In all honesty, I don't think the true nature and appearance of the Forerunners is ever going to be revealed to us. In my opinion that would negatively effect the mystery surrounding the Forerunners.

I also have a problem with something else, though perhaps not really related to this story. [However, in the first couple pages this does indeeed happen.] The fact that dealing a sufficient amount of trauma to a Flood's host body causes said body to explode in a puff of gas.

I find this as a limitation of the game, the developers needed you to know the difference between a Flood that could get back up, and a Flood that couldn't. I like the idea that any Flood body you encounter can spontaneously get back up after being 'killed'. There were some crazy moments in Halo where this has occured and freaked me the heck out. But I'm not sure I enjoy the idea of the bodies being so easily destroyed when it takes so many bullets to kill them when they're alive.
