If the trees had been recently infected, then their severed limbs and branches would be visible on the ground, but there arn't, so most likely they were infected a long time ago. All these facts point to the most likely possibility that flood forms were released within the facility for observation in a controlled environment. Then, either they were intentionally released to observe their effect on an ecosystem, thus infecting the trees, or the flood infected the trees during the first outbreak."

343 Guilty Spark has a line like, "Once the Flood begin to alter the atmosphere..." I suspect altering the vegitation is how they do it.

Also, I know this is not in 343 GS, but on several levels, in particular the interior sections of the Silent Cartographer, 343 Guilty Spark can be clearly seen etched into the walls of many hallways.

Nice analysis; it illustrates how much attention to detail Bungie put into the level design of this game.
