You're on Windows? Aleph One doesn't share saved games there the way it does in Mac OS X or Linux, yet. Open your Prefs/doomguy/Saved Games in the old Eternal X folder, and move them to the Prefs/doomguy/Saved Games folder in the new Eternal X folder.

We should start saving these in Documents and Settings, instead, but that's going to be an upgrade nightmare.
