The similarities are so few and the differences so many, the easier solution is that they're two different universes which both involve a long-lost alien race and a cyborg fighting evil aliens. If I remember, there's a 200+ year time gap between Master Chief finishing Halo 3 and the Pfhor invasion of Tau Ceti.
