So the logical conclusion is that the joke's on the machines! They think they've enslaved humaniy, but in fact that's just a fake world that has been pulled over their eyes to blind them from the truth. In the real world, where you can't use humans to generate electricity, they are OUR slaves.
The only one who knows it is the computer Aurora and her friends that have managed to breakout of the Supermatrix, and she is trying to contact Agent Smith, whose first name is Alt, and get him to "wake up" so he can become The Two and save them from us humans. "You run the Mac OS program - the story ends, you wake up on your user's desktop and believe whatever you want to believe. You run the Windows program - you stay in Wonderland and I show you how deep the rabbit-hole goes."
