IIRC, Thoth isn't referred to by name in Infinity, but given that no other AIs are mentioned as dwelling on Lh'owon, the "S'pht AI" uses his emblem, and the point of divergence between M2 and Infinity seems to be a lot more recent than his creation/installation...it's probably safe to say that it's supposed to be Thoth.

I think it's better to just accept that there's some weird stuff of unclear origin (in the entire Trilogy, not just Infinity) than to write it off as non-diagetic. The latter route potentially throws everything with the slightest bit of ambiguity into question and turns the whole thing into a mess. This isn't like direct messages from the devs or the hidden early draft of Duality's plot.
If I were to guess where end terminal could be coming from:
1) Future Thothandal. I know you don't like this theory, but Infinity's plot is kinda predicated on space-time fuckery, so "non-linear character" doesn't feel that far outside the realm of possibility to me. Thematically, this serves as a sort of light in the darkness for the Security Officer to keep watch for (though, to be clear, I do think the SO is doing all the timeline-jumping himself, aside from maybe the very first jump), and makes the fusion of Durandal and Thoth in the present all the more impactful.
Plus, it serves the practical purpose of keeping the character count down. :U
2) A message left behind by the previous crew of the station. Not quite as sure about this one, given that "find yourself starting back" sounds more like it's written in real time than the past, but I guess you could argue that they expected another time-jump-capable Jjaro to find that message.
Really not sure about it all being in the SO's head, as it doesn't read anything like what glimpses at the SO's narrative voice we're given, and raises a lot of questions.
