But your Fludo-Covenant Empire implies that the Flood and Covenant live more or less together. On planets where the Flood live, so too do the Covies, doing whatever it is they do. Therefore the Covenant would be wiped out by the activation of the Halo. That seems to be an overwhelming sacrifice to make.
You know go something like this, "Hmmmmm, wipe out self and entire civilization...live under evil Flood rule...wipe out self and entire civilization...liver under evel Flood rule? Gonna have to go with 'Live under evil Flood rule, Bob."
The choice of activating the Halo to rid yourself of you cruel Fludo-Overlords would require that the covenant, or at least the individuals that the secret rebel faction wanted saved, be outside the blast zone. A Daunting task to say the least. Otherwise it seems like a really bad idea.
