Excellent theory... and you read the books, that ought to make somebody happy.

Yes, more than possible. But more specifically, Flood samples.
So let's entertain the theory of Flood as gods, gosh that's so new to me (just kidding, just read my Fan Fics). Anyway, Flood have some kind of life cycle and most likely types we have not seen yet in the game. I'm going to call my new Flood type the FloodMaster. It is a huge creature that basically is fed biomass to live. It is superintelligent and powerful, maybe even covers the surface of a world.
The Covenant religious leaders worship the FloodMaster and feed it, in return it grants them favors and guidance. Typical god/servant type interaction...
The FloodMaster has only two real problems though, one is that it has reached a very old age and has matured past a point where it can reproduce, the other is the fear that old Forerunner weapons will be used against it.
As for the second problem, the only ones that could use Forerunner weapons would be Forerunners OR humans because of the technological advances humans have made in the field of Constructs and neural implants. So naturally humans must be eliminated.
The first problem is harder to solve, where in this galaxy is the FloodMaster going to find a younger FloodMaster or Flood spores to reproduce? OMG... Installation 04 has some samples. Alright go find that installation and bring back those samples.
Well, here is where things get really complicated. Why then does the Covenant need the Master Chief? Yes, this is speculation, but it seems that they want the Chief to set off Halo. It seems that maybe somebody in the Covenant has different ideas from the FloodMaster and wishes to use the Halo weapon to destroy the Flood. It's too bad they don't know what the heck they are doing because Halo doesn't kill the Flood.
And then there's 343GS, but that's another speculation...
