Here's my big question about your theory.

No, but I am.

Correct me if I'm wrong, but I was under the impression that the Pillar of Autumn's hole in subspace is what attracted the Covenant to the area, not Installation 04 itself. Remember, they were just following cruisers and corvettes that were trying to get the F out the system Reach was in.

Also, there were several Covenant vessels that attacked the PoA - but only the T&R landed, and that was because it was damaged. Whacking humans and releasing the Flood was a side effect.

This would be a good time to refer back to my "Don't Tap on the Glass" statement. The Flood can bash through doors and other such things. This happens just as we arrive on Halo, so why didn't they do it a few thousand years before? Something must've woken them up.
