These Flood have been trapped on/in Halo for thousands of years. The Halo Flood have no idea that the "Flood Empire" has been established some where else. They do what their instincts tell them. First: build a strong military presence, second: generate higher intelligent lifeform/s(Keyes blob). Third: escape to guarantee spread of the Flood. It seems logical that the Covenant were expecting a more controlled version of the Flood. Once the Flood have reached dominance on a planet/Halo. They would curb their killing and go into a truly parasitic phase. Growing their of own food and such. This "docile" version of the Flood was probably what the Covenant were expecting.
