Then, this begs the question: why do the Covenant and Flood fight each other?

I think the answer might be that the Flood on Halo do not know that the Covenant are their "servants," so they attack the Covenant. This is what frightens the Covenant so much--this is why they are so desperate to leave.

All speculation, of course. Perhaps there is some in-game evidence to support this.
