A question we will very likely be teased with in Halo 2. I don't know how much Bungie plans to reveal, but it seems that a great deal of effort has been taken to say that the relationship between the Elites and the Prophets will be elaborated upon. It's likely conclusions we can draw from that will apply to the whole of the Covenant society.

They really aren't stupid, they're quite smart. As for what we haven't seen, keep an eye out for the second Halo book which is coming out--um--I'm not sure. Halo: The Flood is stated to be a novelization of the game that Combat Evolved covers, and has also promised to reveal things which the game did not. I'm guessing some of our answers will come from there.

This is actually a pretty good theory. The Covenant don't show concern for their own kind (glassing Reach while its armies are battling on the surface), so why wouldn't other aspects of the Covenant show similar disregard? The Covenant FEAR the flood, in fact it is the only enemy which they do, but they are the race that releases them. Cortana states, "They must have known--there must have been signs". What if there were? What if the Covenant knew exactly what they were doing--they WANTED the flood released. That's why they abandoned Halo when their mission was accomplished--the flood were free, and their task was done. Remaining to retake the Truth and Reconciliation is justified by their fear. Nice one, I haven't heard this before.
