The only thing I've been able to think of is that there is more time-stream hopping to be had in Halo, a la Marathon Infinity. Bungie will need to do some pretty fancy storytellin' footwork to tie together the two universes and timelines without it seeming strained.

The Halo is not likely to be just a weapon, as it is too far away from the conflict to conceivably cause enough damage to the Covenant fleets (and worlds) to tip the scales in the conflict (barring some kind of Lazy Gun-style outlandishly powerful and odd weapon). Also, it would be pretty unoriginal. And any military solution to the Covenant incursion would have to be complete and permanent, otherwise they'd just hunker down, rebuild, and come at us again.

Likewise, seeing the Halo just as a source of either technological help for humanity (Jjaro-style tech that could bring humanity up to par with the Covenant) or direct alien intervention (like the Sph't K'r from M2 suddenly folding in and whoopin' Pfhor butt). The conflict seems a little too far along for the first to be feasible, and as for the second, hey, Bungie's already been there and done that (more than once actually: Myth and Myth 2 both have us recruiting ancient allies and rivals to fight alongside us).

So maybe it's a variant on Douglas Adams' solution to the Krikkit Wars in the Hitchhiker's Guide series: If the universe is too small for humanity and the Covenant to coexist, maybe they need to be separated, either by space or by time. So maybe the Halo can bend time and/or space in such a way that each race can be folded into it's own very nearly identical universe, differing only in minor details other than the absence of the other race (or conditions that would prevent genocidal war anyway). If this is the case, maybe the human reality resulting will have a different timeline, maybe just a few differing early events that slowed the expansion enough to give the Covenant time to move on or die out (or get conquered by the Pfhor MB?) or maybe just not trigger the interstellar grudge match that Halo's story tells us of.

Maybe in this timeline the first colony ships sent out from the inner planets included the Marathon.

Wow, I feel like I approached the r.net level of crack-fueled speculation on this one.
