As I see it, it's only the Marine's mind that's traveling, so a jump isn't even noticeable to an outside observer, unless they can look into his head and see his old mental state get over-written. If he can be physically rewritten during a teleport, then you just see him rematerialize with different health and items than when he dematerialized. But in both cases where the Marine jumps mid-teleport, he rematerializes on a ship which is not controlled by his current boss, so it's not suprising that they don't notice his inventory change, any more than they notice every time he picks up some extra ammo.

Seems to me that my mind-jump model and your consciousness-following model are more or less equivalent. There's a Marine in every timeline...it's just a question of which self your mind is currently occupying and when.
