There's another explanation: the pod sprites doesn't look real when looked at a close distance. It looks flat, specially when you walk around it. We don't notice this with other scenery items because they're below or line of sight, or over it - in the case of the satellite dish. That's why you can't go back to the docking bay: the pod is supposed to be seen from a distance only.

Why the player starting location is not behind that other door? Marathon is a game of questions left without answer on purpose. This is the trick to get cult following. Bungie wanted it and they got it.
