Decompressing that level would take some time. Maybe the Player opened it, quickly jumped through, then quickly closed it behind him. Being a Cyborg, this is within his ability.

Ah, but there is no other exit from the docking bay, unless the Player jumped out into space and found an external airlock somewhere on the hull of the Marathon. The door behind the Player's starting location serves as evidence to this. This theory is further supported by the fact that Durandal intentionally decompressed the docking bay, which seems entirely unnecessary, unless he wanted the Player to enter via this airlock and thus find Leela's terminal. The Player might miss this terminal if he came in through the docking bay door.
