The tunnel systems were pre-existing, remnants of human society from before the war with the machines. From what they showed of Zion, parts of it were natural caves. The rest of it was dug, probably not with their bare hands, but with the assistance of the advanced technology that we see available to the Zionists in the films. This technology is either left over from the time before the war, or stolen from the machines.
After all, if you can buy into the fact that they have hovercraft propelled by anti-gravity coils, and portable plasma throwers, is it that hard to believe that they would be able to excavate out the space for Zion?
And even if it all is just another simulation, the Zionists still _think_ they dug it out themselves.
