Thats how I understood it too. This "new" Matrix, as opposed to the Nirvana that had first been built, is deficient, but it is the only way humans can properly be assimilated. The anomaly it is forged upon is the first One, who Morpheus tells us in the first movie was there in the matrix originally. Its another symbiosis, on another degree, between the Anomaly and the Matrix. What I don't fully comprehend, however, is why the agents track Neo down when in fact they need him to get to the architect. Why the freed Smith tries to stop him from getting to the door. I would understand that from programs that survive thoughout the matrixes such as th merovingien; but I find that quite illogic. I must have missed something.
