Yeah very interesting P - If this is indeed bungies intention and not just a case of dramatic overwriting it's just given me a much larger respect for Halos story (I always considered the characters to be somewhat cardboard cut out stereotypes).
In regards to cortana making the index dissapear is... she doesn't. It follows that her hologram is just a physical manifestation of her actual software and data, a visual way of communicating - so making the Index dissapear in her hologram is probably just a way of indicating that she can wipe the data on it if she wants...
