For me the mysteries of the colony are two: what were the Jjaro doing on Tau Ceti (if map text is canon) and what the heck is a chockisen?
But your point stands. The timelines between the two Marathons don't really jibe, as 99 years after Tau Ceti was supposed to have been nuked down to bedrock NuMarathon has us running contracts within an abandoned but very much intact colony. This also would have been long after the Pfhor homeworld was sacked, but none of the factions in the game make mention of any war at all.
One *could* make this work by arguing that a time split occurred at Tau Ceti just as had happened at Lh'owon and the NuMarathon rather conveniently takes place in an adjacent timeline. I need to get deeper into the story though to see if/how these fit together...
