That's definitely a good question. In some ways it feels like there's very little control of the timeline jumping (I, personally, would be happy to never jump to a timeline where I had to work for Tycho, haha), but there is some, since you can choose to redo certain timelines and visit the end of the ones that don't work out or skip merrily on to the next possibility... Since the terminals in the Electric Sheep "staging" levels appear to be either from Thoth or Jjaro in origin (same text color, same broken-up formatting, and very similar poetical, elliptical messages), it seems likely that one or the other is in control, or at least guiding the security officer towards the eventual right path.
