Wait, which ones are smaller? The regulars, or the HD ones? If you mean the HD ones, then I'm a bit confused, because I always thought the Fighters looked quite massive in HD compared to their normal selves.

Yeah, the Drones and F'lickta seem to be the two they didn't completely ruin in HD. As for the rest... mleh.
As for the "some episodes with and some without" part, I wouldn't recommend it. I think there's a pretty obvious consensus that the HD Monsters kind of suck, so it's better to not use them, period. Furthermore, if you're jumping back and forth between HD and regular on a per video basis, it kind of ruins immersion. Better to find one path and follow it the whole way through.
Also, it's more fun killing BoBs with the regular sprites - less disgusting, more just plain funny.
