Tycho's Wrath on Foe Hammer

Been replaying Infinity, which is kind of a yearly thing.
Anyhow, I'm sure this question has been asked before, but on Naw Man He's Close, the Robert Blake terminal at the end is hijacked (spurious interrupt), sending us to Foe Hammer. Presumably, this is not where we're supposed to be, and Tycho is furious. These two levels don't seem to match up; Tycho tries to murder us because we accidentally went to the wrong place?
Perhaps this question has been debated to a standstill, or perhaps it's been answered. I'm still unsure if the player is choosing to switch sides, or if it's expedient once Tycho flips out and is no longer an option. The BoBs at least seem very forgiving, seeing as we just slaughtered the force sent to disable Tycho's engines.
