I always pictured this as referring to the general computer systems across the ship, not a single core somewhere on the ship.

Indeed. But here's a question for you: what are the top ten best lines in the Marathon series? ;)

I remember I first reached that moment playing on Kindergarten in one of the very earliest versions of M1A1. Needless to say, I look back and laugh. Now I've beaten it on Normal once, did half-Normal, half-Easy another time, and both times managed to pull it off in less than a week.
Time to turn it up to Major Damage, I suppose. ;)
