Well, there was a Dreaming God sleeping under there. Even if he hadn't started spawning monsters all over the place yet, there must have been some weird stuff going on thanks to him, which they observed and turned into a religion (or incorporated into whatever religion they already had) and built a pyramid where the weirdness was most weird. Then maybe they dug deeper because their religion said that God was deep insid ethe Earth, much like other civilizations have built huge towers and stuff to get closer to their god, who lives in the other direction.
