There is a related problem in the AlephOne code where only the M2 physics are restored -- the added Physics found in M3 are not changed (SMG, Jjaro landscaping, Vacbobs, whatever else) because AlephOne is built on the M2 engine...and M2 default physics were never changed to M3, thereby never overwriting the M3 addons.
In all actuality, if you know what you're doing when you edit your Preferences file, you can delete certain lines that'll kick AlephOne back into motion. Or you can use Anvil to generate default Physics files (my preferred method) for both M2 and M3 and set it to use them when necessary.
