I think you are confusing some stuff. The terminal you are referring to is this one.
Here the original S'pht (1000 years before the events in Marathon) discover that the Pfhor are sentient without being bonded to any machines (unlike themselves). For a 1000 years the S'pht are enslaved by the Pfhor. What the enslaved S'pht think of humans is never stated. There is only one terminal where a S'pht communicates to us directly.
It basically tells us to find the lost 11th clan so that they can be whole again. Cheers
