I think you are confusing some stuff. The terminal you are referring to is this one. https://marathon.bungie.org/story/volunteers.html#M2.11.2.1 Here the original S'pht (1000 years before the events in Marathon) discover that the Pfhor are sentient without being bonded to any machines (unlike themselves). For a 1000 years the S'pht are enslaved by the Pfhor. What the enslaved S'pht think of humans is never stated.
