Suggesting that the Prologue's message is from Yrro - a character we know nothing about and who may no longer exist and who is most likely just an alternate spelling and reinterpretation of Jjaro - is pretty far fetched. Not impossible, but unlikely.
I think what's more likely is that the Ne Cede Malis message is either non-diegetic narration, or a representation of the main character's intuition as it is influenced by his Jjaro implants.
As for the Envy timeline, what evidence do you have that some parts of Thoth are already active? There is no in-level evidence that this has happened. No character mentions a S'pht AI and we don't see his cores in any of the levels.
Is it just that there are white text terminals that we read? They have Thoth's logo? But we have several examples of white text terminals throughout the game, including on Aye Mak Sicur, that clearly cannot be Thoth (or they can be but it would require a convoluted explanation). Also, if I remember correctly in M2, Thoth doesn't speak until he's fully activated. So why would he be fully coherent when only partially activated? Or is that just a change in Thoth's nature made by Double Aught (artistic license, so to speak)?
And this is why I wanted to post the entire summary in one giant format. Analyzing any one part of Infinity requires jumping around to various other points in the story.
Anyway, I'll try and post the start of my summary this weekend. I think I might also share a link to a google drive doc of the entire summary, so people can look through the whole thing if they want.
