Maybe it's the boring route, but I always figured that the M1 ending/M2 beginning discrepancy could be chalked up to a retcon. There's also the possibility that Durandal nabbed the SO on his second pass by Tau Ceti (remember, he dropped by Sol Core to give them warp-capable missiles/FTL tech and later witnessed the destruction of Tau Ceti IV, per "What About Bob?", Terminal 1).

I wonder if the 20/10 Scenario Pack would've bridged things more smoothly? It was supposed to be an M1 expansion, after all. Maybe someone should try and contact an ex-Bungie guy (Alex Seropian, maybe?) and ask if they remember much about it.

(Dunno where it would stand in your argument, but the M2 Preview mentions that Durandal teleported the SO directly into a stasis chamber following M1)

As for the W'rk not escaping at the end of M2--who knows what the canon reason for that was. My own take is that it simply wasn't powerful enough to wreak havoc yet.
