I always saw that as being justification as to why the Marathon is so heavily armed. MIDA smuggled weapons onboard and the UESC/UEG knew this so they also smuggled weapons on board in order to fight MIDA. That's why there's weapons and ammo littered across this colony ship.

In Ingue Ferroque Leela tells us:
nine military Mjolnir Mark IV cyborgs were covertly living among the colonists, and acting together they were able to single-handedly turn back the latter stages of the Pfhor assault.
So the cyborgs were definitely awake and active.
