I think the green goo is radioactive gunk that the pfhor syphon off the engines for heating and egg incubation. the pink slime from M2 onward is coolant or acidic fuel for engine and weapons.

Of course, it could just well be carnivorous Jell-O for the Pfhor/purple tube war.

Or of course, Jason REALLY wanted Marathon to like, but better than Doom. ;)
