I'm not sure which files you mean you converted individually. If you drag a folder onto Atque, it will assume it has the proper structure and try to merge something out of that; if it's not finding any data in the right places, you'll probably get a 0-size file. What you need to do first is to drag individual files onto Atque to split them first, then you can make changes to the split folders and merge them back together again.
What you ideally want is to take the merged files (Maps.sceA and Images.imgA) on the Mac, MacBinary those, and then split those with Atque to get a merge folder which you can then make changes to and merge again with Atque.
If you just have say loose map files, then you will have to construct an Atque merge folder from scratch; try splitting the basic Infinity files to see what an Atque merge folder needs to look like. You don't need to MacBinary the individual map files to move them over; you will only need to MacBinary the Term Picts file to get it intact to the PC, then split that with Atque, and integrate its contents in with the rest of your loose map files in a proper Atque folder structure, and then merge that.
