Fog color is set on a level-by-level basis, using MML embedded in the map. Look at the M1A1 map for examples: split the map using Atque, and check out the Resources/TEXT folder. The "0128.txt" file has the main MML, and the fog is set in the included separate files. (You don't have to break it up like the M1A1 folks did, you can directly add the fog code inside the main script.)
