I assumed that S'pht knowledge of the Jjaro would be similar to human knowledge of God: many humans believe God created us "in his image", but there are multiple contradictory beliefs out there and no scientifically verifiable way to separate fact from fiction. Scientists discuss humans as the "only" sentient race (even though many believe in the existence of God, distant alien races, or both), because we implicitly limit the discussion to beings we can directly observe and experiment on.
The author of the Hard Stuff terminal is actively questioning the S'pht origin, and stops just short of voicing the idea that Yrro and Pthia were naturally sentient like the Pfhor. It seems far from proven that the Jjaro were cyborgs, though it would be a natural assumption for the S'pht to make.
Regarding that terminal in Aye Mak Sicur, you might find this discussion interesting, in which we notice that terminals with the "patterned" log-on symbol are different from those with the solid Durandal/Thoth logo, and speculate on potential communication between Thoth and the Jjaro.
