You may be remembering the tour of the Bungie West offices. They were developing Oni and had a lot of manga and anime stuff lying around, including Ghost in the Shell.
Regarding Ghost in the Shell and its possible influence on Marathon can you be more specific about what aspect of Marathon you think was influenced? As others have pointed out, the movie came out after Marathon was released. So if there is an influence it is the Japanese manga (late 80s/early 90s).
