I would assume so, as it looks like they started from the original Marathon project -- the Pippin executable still bears the same copyright and version info as Marathon 1.2. Obviously they had to make some changes, though, so that's an opportunity for Bungie to have broken something! ;)
The M2 executable was based on Marathon Infinity 1.1, judging by the version info. We know that Freeverse's XBLA shapes had remnants from Infinity as well; I wonder if Bungie sent them code or data from the Pippin branch of M2?
