This could be elaborated into a genuinely awesome crazy plot theory! :D

The Jjaro took "permanent measures" against the W'rkncacnter on Earth in the 1990s - what exactly are "permanent measures" against an entity which can not die? Obviously you could imprison it inside a star, but then again, obviously that has its disadvantages. A star, unlike a W'rkncacnter, is not immortal (not to mention far too susceptible to sci-fi WMDs). Maybe the Jjaro figured that out along the way and had better methods by the Earth-90s.

Maybe they opted to convince/brainwash it to come over to their side?

What if the Jjaro-W'rkncacnter sensed the plight of the enslaved S'pht and decided to act?

"At the beginning of the universe, they were unmistakable in their entities, but as time has gone by, their existence has become difficult to detect among the chaotic elements of the universe, hidden in stars, trapped in storms, forever looking along the event horizons of black holes."

...or split into a couple hundred personalities that have nothing but their location and their varying degree of insanity in common?

"The W'rkncacnter are those things that live in chaos, creating it around them."

Isn't this actually a pretty good description of the entire protagonist cast of Marathon? What if, as one chaotic entity using illusions of "individuals" like body parts, the W'rkncacnter lured the Pfhor to it, wiped them out, freed the S'pht, called for Jjaro backup, overcame some internal conflicts regarding whether to let its old buddy out of the sun...

But if you don't believe me, just think of this:

"The sun burned them, but they swam on its surface."

An ancient question comes to mind: "why exactly can the Player swim through molten lava, even if it does drain a lot of health?"
