What supposedly happened at the end of Marathon 2 was that the detonation of Lh'owon's sun from the Trih Xeem freed the W'rkncacnter* concealed within it. This caused much destruction and the player is forced to travel through multiple realities or timelines, trying to prevent it, via Thoth's Jjarro technology which he is using to send you through the different realities.
This overall premise is vague, I know, and can easily get players feeling rather lost.

These sub-stories take place in the "dream" levels (the Electric Sheep levels and the level that follows each one) which are set as the transition between timelines. The stories that exist within these dream levels have been interpreted a lot, and I'm still not quite sure what to make of them, but they appear to be dreams or visions that the player is having—possibly a past life he has lived.
*The W'rkncacnter are a race of sentient beings that "live in chaos," which were trapped within Lh'owon's sun. They are first mentioned in the level "six Thousand Feet Under."
