Did you pick up both O2 canisters on the Gauntlet? If not, then your best bet is to return back to the Gauntlet and get whichever ones you missed. One of them is somewhat hidden.
Did you play the secret level Towel Boy? It lies between Brain Damage and the Gauntlet (ignoring the Repository levels). That level has a lot of water and no O2 in any form. If you aren't previously familiar with that level, it is possible to waste quite a bit of your O2 playing it. However it is not necessary to play that level. So, another option is to go back to the end of Brain Damage, skip Towel Boy, and replay the Gauntlet.
In any case, up through Ameseno there are no O2 recharge stations in the game. Only canisters scattered about. Your only means of keeping your O2 level up is through the efficient use of these canisters.
