Well here's my own personal take on the matter:
Marthon Infinity (MI) begins just where M2D ended. That is Durandal's final message as he watches the chaos (Wrk'ncacnter) emerge from the destroyed sun and consume all. At that point, the Wrk'ncacnter, who eminate chaos, begin altering the flow of time and space. The player ends up jumping around randomly, from one reality to another, with absolutely NO direction at all, because the Wrk'ncacnter eminate chaos, rather than controlling said chaos. So they had no say in where the player went, and neither did Thoth. At some point the player (who apparently happened to be the only one to retain his memories through reality jumping, probably a side effect of being Destiny XD) would suddenly get grabbed by the Wrkn'cacnter as soon as they found out that Thoth had contacted him and he would merge into another reality. It wasn't 'til Thoth merged with Durandal, making one more powerful and the other invisible to the Jjaro's foes, and together they led the player through the capture of the Nova and the subsequent saving from the crawling chaos.
So the Wrkn'cacnter didn't do anything to save themselves because they couldn't control their own chaos.
