Actually, Tycho only specifically mentioned recording the deaths of the cyborgs, and he could have been lying. Also, even though they probably did nuke the colony, they still would have had to clear out the Marathon manually. So it's at least plausible; besides, there's no actual rule that you can't contradict canon to get a more interesting story/game. The original games did it often enough.
