one thing i like about marathon infinity's texture sets is that there are about 4 or 5 major colors in each set and the textures focus on those colors with one or two colors being the majority in each set. For example the water set is mainly grey and brown with a minority of vibrant green, blue and tan textures.
With those you can always focus on two colors and in areas that need more visual interest you can accent with the others. I think this is a good plan especially if you plan to make more textures than the default set has.
For the sprites i'd say make the color tables allow for minor aliens being less colorful and the major or boss aliens (if you have them) more colorful.
As a side note on textures, you might consider making textures that are especially horizontal in their lines and repeating the same motifs vertically to make them really versital when you're mapping. For example you can make a vertical column that has a beam jutting out at the ceiling and use the matching textures to create the illusion of solid structure, or lights that wrap around etc.
