No, they're separate from the game. You can play Marathon: Eternal X and they will be included when the final version is released. I'm also pretty sure you can use them in Aleph One, but I could be wrong about that.
In short, there are probably ways to get them to play in various incantations of Marathon, but not in the original game... to my knowledge. Anyone want to weigh in?
