Have you played 13 it was not that big, but it was an awsome puzzle game that included fighting as the puzzles. There was a planned path laid out for you and if you tried to just run past or muscle your way through you would not get very far. On the other hand you have games like Myst and the Dig whose puzzles were so enveloped in the game that many people simply never tried to finish. Forrest's binary puzzle falls within these lines to me. A obvious puzzle that does not move forward game play and takes external knowledge to solve. If you tell the player half the solution then make them work for the other half I think it works out great in these cases.
