As I said, apparently it changed a lot. At the time the prerelease plot was related to me, it was set as a sequel. Perhaps they toyed with it as a prequel between then and breaking the connection entirely. Most of the problems with the current connection theories actually stem from the timeframe of Halo - the Halo humans have no teleporters, while by that time in Marathon they had had them for centuries; and in Halo they developed FTL travel before Marathon would have even departed Sol, while in Marathon, FTL travel was unheard-of until Durandal dropped by between Marathon 1 and Marathon 2.

There are other such inconsistencies, but you get my gist. Having Halo set so early actually CAUSES more problems than it fixes, if you're trying to put the two together as they are now. But that doesn't really matter, because they don't fit together now, and all we (or I at least) know for sure is that at at least one point in time, they were meant to be connected, and Halo was set AFTER Marathon at that point.
