Far from it - I think you've done an excellent job of summing up some of the possibilities.

I think that the neural net hypothesis is most likely here, and there certainly may be other computational constructs involved that we have not yet discovered. Consider another analogy - each of us consists of virtually none of the molecules we were born with. The individual molecules are irrevant to who we are - our bodies are constantly remodeling our microstructure, removing old components and replacing them with new copies - it's simply easier than repairing the damage - the exception to an extent being DNA. When Durandal uploaded himself to the Pfhor ship, he may have simply extended his neural net to include the new heardware. At some point there may have been a shared core - his basic thought processes, his soul, so to speak - but there may also be safer strategies in the future for secure data transfer than copy and delete. Once his core had completed the transfer, he would simply have severed his connection to the old hardware, leaving an empty neural net behind that would wither and die like a discarded body.
