Come on. Marathon and Halo are two stories - they're sci-fi (as in fiction) and created by the same company, but not even the same people. I'm just nearing the end of playing Halo 1 now, so I don't have the benefit of the novels or Halo 2, but I stand by my original conjecture of a couple weeks ago. Halo is Bungie's port of Marathon to a modern graphics engine, but with a story that is significantly dumbed down to make it more appealing to the masses. It is not nearly as sophisticated as the original Marathon Trilogy and the degree of story development is pathetic by comparison. Not that I haven't enjoyed playing Halo, but it's really just a highly advanced FPS, whereas Marathon is something greater - something I still want to play 10 years after its original release.
