There is the fact that the Security Officer hardly ever gets a break from the fighting. It's just one bloodbath after another, except for when he's captured, basically. The Master Chief gets to have a nice relaxing ride to the surface after level one in Halo, a loooong rest after level 2, another break after level 3. Admittedly, after that it does get a bit more non-stop, but you see the same thing in Halo 2: a ride to the surface after level 1, and (presumably) at least a few hours rest in transit while travelling through slipspace to Delta Halo, then a bit of a sleep while he's rescued by Gravemind. Then he fights a couple more battles before he hitch-hikes on the Forerunner ship. In all, the MC never really has more than a few hours of non-stop fighting, and there's generally a lot more driving across open terrain as opposed to running through cramped alien-infested areas.

Plus, the Master Chief generally has a pretty definite idea about which sides are gonna be shooting at him at the start of each level.

I'd say that in term of pure bad-arsedness, the Security Officer wins outright.
